It's sad when people with average to promising writing capabilities go AWOL on ya once they try something new and different. If she bugs you about it, just say what you need to about the quality difference and encourage her to try again. If she writes you off as a yaoi-hater-for-the-sake-of-hating, then just at least remember that we know better.
If a certain type of fan fiction is being rejected, consistently. Then it's a good idea to ask or try to discover why that's happening. I don't like that kind of stuff at all, but I've seen enough wallpapers and fan art to know that the site isn't against it.
It sounds like she needs to understand that it's not the content but the overall story and quality of writing. o_O Not much you can do if they don't see that.

If you think they're bad quality then don't publish 'em =P The subject, yaoi, isn't the problem, it's the quality of the work.

Sounds like she doesn't have quite the right ability to write yaoi without it being all cliche. Perhaps her influences are all the cliche variety.
