It is a bit tricky, since you may like different shows equally for different reasons.
I still stand by Haibane Renmei as top of the heap, I just love it so much. Rounding out a Top 5, I'd go with RahXephon, Black Lagoon, Noir, and Gundam 00 (which is my current obsession).
I haven't seen very many shows yet, but I consider Lucky Star my favorite since it's the first show I really saw. ^_^ I also really like Lovely Complex so I'd have to say it's a favorite too.
