That seems like a very likely explanation. So in other words, Darkrai might've been the one responsible for her death, but it was accidental. It has been implied that Darkrai doesn't have full control over its nightmare power.
these are very interesting question!! :D I wish I knew the answer to all of them, but sadly I just have my opinion on the Darkrai one... I think the girl fell asleep in the endless nightmare, but died only because she couldn't wake up and the Lunar Wing couldn't be brought to her in time! or that's just what I guess~

They tried with Pokemon The Origin and screwed up by reducing the events of Red and Green into a four-part series. With each part only being half and hour.
I got that impression because of her dialogue. She keeps talking about having a nightmare, and then saying that needs to return the Lunar Wing to Cresselia.

As for one of your other questions, I don't think Darkrai killed that little ghost girl. I mean it's possible, but I find it highly unlikely. Mainly because of what I know of Darkrai from the research I've done for fanfics and the one movie he was in. Darkrai can be aggressive, but its mostly a misunderstood Pokemon.
This picture and the fact the he always has his right arm covered sparked one of my questions. And the fact that before a battle, he says "...With my own hand" not 'hands'
