That's absolutely-see this is EXACTLY why I can't read mainstream comics. They have to keep the story interesting, but that usually means changing everything we know about the character and it makes my head hurt and I get angry. I love superheros, though.
Well, while Otto Octavius took over Peter Parker's body with the use of a mind-swaping octobot in The Amazing Spider-Man (Vol. 700) No. 698, Octavius' body only had a short time before it would decay, and the cause of Peter's apparent death in ASM (Vol. 1) No. 700 was that Peter was unable to penetrate his original body's head with the same tech because Otto Octavius placed a shileding under the Spider-Man mask while using the Spider-Man identity while the two men were having their final battle against each other. And so knowing it would be too late for Peter to return to his original body before the Otto Octavius body expired, he at least managed to use the octobot to download Peter's own memories into where Octvavius was to show him what it means to be Spider-Man. Once Otto's body decayed, Peter became an invisible ghost roaming the streets of NY to ensure that the new Spider-Man remains in line.
So when you asked if Peter died, the answer is "yes".
