Desbreko is pretty much on target. There is a 2 episode OVA that hits on the past between Suigintou and Shinku. It is a much more serious affair than most of what season one had. But since I haven't seen the series in some time, I can't make a complete evaluation of pros and cons.

The second season addresses cons 3-5 decently. The first season focuses more on character introduction, while the Alice Game plays a much bigger role in the second.
I agree that the anime doesn't go into things as deeply as I would've liked, but I think part of the reason is that the anime was made while the manga was still ongoing. There may just not have been enough material published at the time to do so without making stuff up.
And now I'm also thinking of checking out the manga. There's apparently even a sequel that's currently ongoing.
