I use a method my friend came up with years ago, and I've since modified as I've gotten better.
The program I use is Photoshop. Basically, I single out the lines onto their own layer and then use a brush on a dissolve setting and then smudge to give it a more blended look.
I didn't record myself coloring this one but here and here I did. Its a time lapse so it goes by fast but you can kinda see how I do it.
