I guess you're right about Sven completing Train (I want to cosplay Sven actually :3), but to solve this problem you could say that Sven was out chasing some eat-and-runner (like he normally does ) while this was going on, and that Train and Mitsuki go meet him the next day or something like that. It'd be a way of introdusing Mitsuki without taking out anything else. Yay for loopholes! xD
that would be pretty cool, except Sven sort of completes Train . . . Without Sven, where would Train get base for all his snarky comments?
It'd be pretty awesome, though, to see the two become renegade Numbers and, like . . . Disassemble Chronos or something. Mitsuki could totally do that, she's strong and stubborn, like Train ^_^

What would be interesting would be if he wasn't with sven, and you could make a completely differant storyline by going to the very begining and starting over, with just these two. T'would be epic
