Yeah, that happens with some scanners for some reason. The one that I used at a former school did that too~ ^^'

I added this tutorial to my favorites a while ago, just in case it would help me. I've only gotten through Step 1, but it's aided me greatly already. I didn't know how to scan through Photoshop before now.

I also noticed that if I don't preview the drawing I'm going to scan, it looks all weird after it's scanned. If I do select preview, it's fine.
