Do them as you go? That sounds more complicated, but that works for you. =^_^= I just filled all the flats, then worked on the shade layer. That's usually the order I go about things, anyway.
Ah, no problem about the wall of text, I enjoy a good lengthy comment, it means people actually have something to say other than "This is nice" or "this sucks." Though short comments are nice sometimes too. =^_^= (Not "this sucks..." tho =o.o=)

As for the cell shading, it seems pretty standard, though methods depend on the artist (like I don't fill in all the shaded parts before hand, I just do them as I go).
I think you did well though ^___^ I think cell shading is kind of hard, since it's less forgiving that softer coloring methods XP
My only advice is to maybe push some of the values a bit more? The shading on the skin of the two characters on the side hardly shows up on my laptop at all T_T
