Well I made all of my screentones into patterns. By doing that, I can make a pattern layer by clicking the "New Adjustment Layer" icon at the bottom of the layers palette. Since my patterns are high quality, I usually scale them around 45. From there, I invert it so that I can choose where I want the pattern(white reveals, black conceals).
For halftones, I make the same layer, use the magic wand tool to select inside the panel I want to put it in, then use a gradient. :D
Try to avoid using too many screentones though. Using too many can sometimes make it too dark, and that's bad if you want a light, happy sort of mood. Even when you want to make something more dramatic, sometimes just using black shading will make a much bigger effect. I reviewed a little bit of the beginning of Naruto a while back, and it rarely uses screentones. I'm still trying to find my own style, but if you observe a lot of other mangas, it helps a lot. :) Another substitute to using screentones that a lot of artists use is crosshatching. You see it a lot in Gash Bell and Naruto.

I have to do all these pages in photoshop because manga studio doesn't work on my mac. XD but I don't mind, I didn't know how to use manga studio very well anyways haha
